Path setting should also affect image references

Image references also need to be updated (in case they aren't already made relative to the imgs/resources folder.)

Action Items:

• make get_paths.py also get the image paths (same for set_paths.py)

Reopening as this issue has now persisted into non-resource image files (such as outputs) are being updated with this new fix.
