Incorrect paste files being generated.

I used gerber_to_order to generate the manufacturing files for JLCPCB.
I received several emails from JLC PCB asking about what pads should appear on my stencil and on reviewing the Gerber data I can see that it is not correct.

The above picture shows the top paste generated by gerber_to_order with those strange openings highlighted in Yellow.
The picture below is when I do a simple plot from within KiCad.

This is the original PCB:

The plugin seems to be including a small paste mask entry for through hole pads even though they do not exist on the PCB footprint !

I need more information to check the behaviour.

Do you mention about Paste.gbr file?
What version of KiCad are you using?

I cannot see the redundant paste with using KiCad 8.0.9.

Can you share your data of KiCad project?

Yes, the issue is in the paste Gerber file.
I am using KiCad 9.0.5.
